There may be a more official ruling on this, but here's my take...

Any skills you gain through a Rule of Engagement remains even if the rule is
negated.  All the rule does is make your can respond in a certain way to
certain things; the actual skill was learned BECAUSE the can was designed to
do whatever the rule was for.  So, if you get the Abominations ROE, the rule
simply states that you have to track down and investigate the supernatural,
and that's it.  The skill is a byproduct of this.  So if the can overcomes
the ROE, he should keep the skill.

I'm not quite sure on ROE's lost due to edges.  Off-hand, I'd say that Rank
would remove a random ROE (because it wasn't necessarily the can that
removed it; more likely a higher-ranking officer) and Emancipation would
remove a chosen one (because it probably WAS the can that shook it off that
time).

Of course, this is all just speculation on my part.
