Is he neutered? I'm assuming he is, in which case it's probably a carry-over habit from
his earlier life. IF he's not neutered, then he's marking his territory. The easiest solution
would be to crate him at night. Or if he freaks out in a crate, just make darn sure your
bedroom door is shut.
I crate my pups until they're 6-9 months old and then they get run of the house at
night (most the dogs sleep in our room with the door open). But if they couldn't be
trusted for some reason (whether it's their "fault" or not) it'd be back to the crate for
them at night.
