I can think of a possbility, but it's probably not what they had in mind.
Ike is a very forward-thinking man. He knows what happens when you ally
with a powerful (or not-so-powerful) groups to take down a big adversary
and win. You're the big fish, and the little fish start looking at your
part of the pond.
Note that Ike sends ZERO Junkyard Militia to fight the Combine. The
force that goes to Denver and gets eaten by worms is entirely Convoy and
road-gang. After the events in the Unity, Junkyard is the most powerful
organized force in the Wasted West. No one, even their allies stands to
oppose them at any time in the near future.
Also, Ike's stance of Junkyard government is that he will be the absolute
ruler until the Combine is defeated. Then, he promises to hold an
election for the next mayor. Either Ike simply got to like sitting in
the Big Chair too much, or he honestly thinks that the people will elect
an inept leader who won't be able to defend them. so, he has to make
sure the Combine stays around, but not enough to threaten his people.
I'm not saying that Ike has to be a completely evil person. But, in
pretty much all the source material, he's shown to be a man who cares
about the Yarders first, himself second, and the rest of the world a
distant third. He doesn't care who owned the food before the road gangs
bring it to the Yard gates, he just cares that his people don't starve.
Junkyard has the nukes, so why would they need to use them. To put it
another way, Ike doesn't have the power because he has the monkeys, he's
got the power because he can let the monkeys loose.
