No, believers in those "faiths" shouldn't get Protection.  Only those
that believe in the "real" religions do.
My thing with this is that I have issues with what the word'faith is
applied to.  It started with Templars and Doomsayers, and that was OK. 
Membership in both groups requires a lot of spiritual belief (although
it's a lot easier to believe when your belief lets you shoot green fire
from your palms).  But when it's used for groups like the Librarians or
Black Magic, it's just a measure of their power, and not really
faith-based (to coin a Dubyah-ism) at all.  Librarians don't worship some
big Librarian-God.  They believe in their cause, but so does the Convoy,
and you don't see them lighting a candle to Truckasaurus.
I think that, for clarification's sake, Faith should have concentrations
listed.  If you have Faith in a "normal" religion, you get the Protection
benefit.  Faith in the Doomsayer, Templar, Librarian, or Convoy belief
structure doesn't get you anything special unless you're part of that
Arcane Background (theoretically, there should be normal muties with
Doomsayer Faith out there).  I'd say that the only times a character
could have two would be if they were a Christian Templar (though Templars
would have a lot of Sinnin' rolls to make) or a Librarian, since that
belief isn't a religion so much as a job.  but, to get Protection, I'd
require them to spend points on a different Faith aptitude.
