As long as Simon remains on the airship, the automatons are going to continue attacking. Only once they realize he's left do they leave off the attack. That's a total of 15-20 automatons that can board to assault, after you take out the three aircraft the Sky Pirates manage to drop during the encounter(if you're really sadistic, you could let the Raptors disgorge the troops before being shot down and up that number to 25!).
That's a far cry from the forces that assault the conference room. Also, I'd say that many 6d20 explosions would eventually down the airship from pure physical integrity loss alone.
One or two heroes can stay behind and survive, certainly. The automatons eventually figure out Simon's escaped and begin searching for him on the ground.
On a final note (and I know you've stated you dislike pre-packaged adventures--this may be one reason why), it is simply impossible to account for every possible action in an adventure this size. At least and still maintain the intended story, which was a major concern in this adventure. Sometimes, the Marshal is faced with a situation that isn't covered by the book, especially in a storyline adventure like this.
