Spoilers here, just in case I'm right....
Enough spoilers.
After reading 'Last Crusaders', I immediately imagined that since
Baphomet had 'moved into Simon's mind' [and not even Simon knows this,
much less anyone else] , so to speak, it would be a similar occurence as
becoming Harrowed, except that this particular manitou does not reveal
it's presence to the possessed. And in a similar fashion as the manitous
that possess Harrowed, this could possibly create "Blackouts". Meaning
that, since The Boise Horror strikes at night, with no warning, screams,
evidence of break in to the victims quarters, et cetera, it may give the
impression that the victims knew the assailant. And the person anyone
would last expect would be Simon Mercer himself. If Baphomet is taking
control of him while he sleeps and is possibly less able to resist or is
even unaware of the fact that this thing has taken up residence in his
body, much less is trying to control his actions, Simon himself would
not even know. That's why the Templars, Grandmaster Simon Mercer
included, have not caught The Boise Horror, much less know who or what
it is.
But, that's just my theory, and I talk a lot....
