Like several others, I was going to refrain from this discussion, but
you touched on exactly the item I was holding back.  I have my own
explanation of the origin of the Hobbits that fits all the facts of
the Silmarillion. the Hobbit and the trilogy perfectly.  So much so
that I would argue that Tolkien had it in mind but was too delicate
to make it explicit.

Consider:

  Hobbits don't know their own origin,

  They aren't in the old tales or lists -- even old timers like
  the Ents didn't know of them.

  Hobbits love growing things, like Elves, and can be about as silent
  and stealthy.

  Hobbits live underground, like Dwarves, and endure adversity about
  as well.

  There is age-old animosity between Elves and Dwarves.

  Dwarvish women are few.

You see what I'm getting at?  Let's call it, er, forcible
miscegenation.
